Yes, sure, no problem, I think it could be done. 
We can write the dnsmasq config file or use params in command line.

I don't known if we can do it with only 1 dnsmasq daemon, or multiple dnsmasq daemon.(1 by bridge for example)

I don't really understand that - what is the problem? 

dnsmasq is 'known to work', so I would prefer to start with that.
